As soon as I'm dealing with a topic that has one too many little bits to keep in my mind, I turn to kinopio. It seems to be the perfect design for capturing a bunch of seemingly disconnected and hard-to-wrangle thoughts & problems & facts, and allowing me to make sense of this big soup.
